I know how to get debugging to run for the php scripts, but does anyone know, where/if the javascript pages are logging errors, and if so where? In the apache logs?

javascript is solely executed on the browser so neither php nor apache know anything about it.
All logging is done on your browser.
Try javascript console in tools menu and the wonderful web developer extension (firefox of course)
